Kurt,

I have done flat roof installs using pressure treated before.  Bolt  
the 6x6's to the roof first.  This can be done in a variety of ways  
depending on the construction and placement.  Then cover them with  
roofing membrane, just like the rest of the roof.  If is nice to work  
with the roofer during this process.  Then you can just lag feet into  
the 6x6's and build a UniStrut rack on top.  I can send you pictures  
if you would like.
Just be conscious of water drainage and wind when placing the beams.   
And don't forget to lay out any extra supports you need for pipe runs.
