It wouldn't have to be completely full as long as it covers fully from side to side and relative thick/deep (half mod frame thickness?)</div><div> I would use the roof sealant that we use... Henry 925, since it is designed to stay flexible and withstand dynamic movement and good for up to a 1" gap.
