Allllllllright, let's see if I understand this:
You have a generator powering an ATS, and a solar electric
system with batteries. You cannot wire the generator input directly to the
inverters. You don't want the generator to run in a
power failure, unless the main system batteries get to a critical point.
Or do you mean when the generator starting battery is getting low (that 12 volt
number is confusing me) If the first, is the generator to run in order to
charge the batteries, or are the inverters to shed the load to the
generator?
I'm just not sure that we're watching the same movie....

I have already worked that one out and the
owner really doesn't want to get rid of the ATS. Plus there is some real
physical restrictions on the wiring part that I rather not tackle. It
could involve trenching very near an underground pool, phone lines, tearing a
field stone side walk and all sorts of other really nasties.
BTW, I'm
talking about 12 volt control system on gennie. 48 volt inverters.
I don't do 12 volt systems in residences.
Want do you think of
the line voltage relay on the 2 -wire start system. I think that it is
the most simple way to do it but... I'd rather not fiddle with the
SW's controlling the generator as I have had less than super results with it
on other jobs.

How about this:
Grid power
goes through ATS to the main load center, which has a 2 pole 60A breaker
sending power to AC1. Inverters feed a critical load panel.
Generator's start circuit is removed from the ATS and wired to the
inverters.
Power outages transfer ATS
to emergency power position, but cannot start generator. Main load
center is not powered, but the inverters feed the critical loads. At a
programmed voltage or amperage point, the inverters start the generator, which
feeds thru the ATS to the main load panel and therefore AC1 for
charging
