metal roof mount dilemma [RE-wrenches]

Hello
I am trying to determine the best mount for a flat roof with z bar
purlings with a corrugated pan deck. It is covered with rolled roofing
material over plywood. Hal from unirack had an idea while he was in my
neighborhood today. He recommended cutting the roof and installing a
roof jack (4 hole type) and using a roof boot (oatey) and mastic
accordingly. Bolt thru the roof to the 90 degree angle. I liked the
non compression to the roof, but am worried about the digging up the
roofing material to get to the metal surface.
I wish I could have done this prior to a new roof application. Then I
would let the roofer do his thing around the standoffs and leave my leak
worried behind!
